I follow the missions, explore for the fourth planet, yet my PR goes over 5k so I am out of protection with no fleet to protect me. Disbanding my scouts doesn`t help me. What have I done wrong?

and thats why you should research some ships 1st ;)

if you have 4 planets you will probably be out of 5k dp regardless of whether you have scouts or not, you are open to attack regardless if you have scouts or not.
