A stack can be 2 things in this game... it can mean a quantity of 1 particular ship, or your entire fleet (comprising of many stacks of different ships) is also known as your stack.
As for how to stack well, you just have to experiment really, and also keep in mind the race of your opponent, whether you`re defending or attacking, what fleet attitude you`re using, etc.
